Is the constraint of 7 species a limitation of the GUI? And using the scripts would allow adding more species? Is there an upper limit on how many linear reactions that can be added in HYSPLIT in one run?

Yes - you can add more species when not using the GUI.
There isn't really a limit. How many are you thinking of?

25, as we will be using the surrogate species from HEMCO/CEDS/EDGAR. They are all very similar to each other!
