I am familiar with the online methods to run backward and forward trajectories, etc., but I am not exactly clear how to run many (say several thousand) trajectories in an effective way. Is it possible? If I had a suite of LATLON data, each of which would represent a potential origin or end point for a trajectory, is there some special way to run a large number of models at once?

Not on the web, but you can script a large number of trajectories on the PC or MAC versions. Example scripts are provided in the distribution and you can also read about it on-line
