I need to run the trajectory model using ECMWF ensemble data. Thus i would like to confirm what changes i have to make in the input files before to convert them into arl data format. Can I have all the ensemble members in the 3D, 2D Surface and invariant data files, respectiveley?
And about the maximum ensemble members allowed, Hysplit only allow 27 members?

Why are any changes needed? You should be able to treat each member independently and convert to arl format.
The HYSPLIT meteorological grid offset ensemble has 27 members, and that uses one meteorology file. You can create your own ensemble with any number of members, by for example running a trajectory on each of the ECMWF ensemble members.
