Can you please send me the message you are getting in you Simulation Log (the window that opens when you run the converter) ?

If you run it in the command line you should enter your input file as:
../exec/arw2arl -i../working/wrfout_d01_2000-04-15_00\:00\:00

Also, the default name of the converted file is ARLDATA.BIN
You can change that by using the -o option. If you just run the command ../exec/arw2arl it will give you all the options you can use.

Can you please share with me your WRFDATA.CFG file?

Yes, the ARLDATA.BIN is the file that is used to drive the dispersion model but it will only contain the data for 1 hour. You will have to concatenate the files (using the cat command) as you process them to get the data for the period that you need.

arw2arl should be able to deal with files containing more than 1 hour. I was assuming you were writing your WRF files hourly.
Can you please give me more specifications about your wrf run? i.e. what is the timestep you are using for output?
