More throughput as second process?

If I'm running hysplit from the command line only, e.g.
cp <location and file made by igor> ~/Hysplit4/working/CONTROL
../exec/hycs_std
cp ~/Hysplit4/working/qdump <orderly location>
../exec/con2asc -iqdump -oBTX
mkdir <orderly location>
mv BTX* <orderly location>
Can I copy the whole Hysplit4 directory to Hysplit4b AND copy the met. files to a second location (with appropriate update in the attendant CONTROL precursor files) and just run a second instance in parallel?
