The deposition is set in the CONTROL file. When you restart your run with the particle file your are continuing your deposition calculation.

I encounter a similar problem but the opposite way (i.e. works on AIX but doesn't work on linux). I think it has to do with the w3 libraries. I was not able to solve the problem.

Using the sigma option forces the model to keep the trajectories at the same vertical level and there is no vertical motion for the duration of the run. I would not recommend using this option unless you do it for model evaluation purposes. Please refer to the following link for further information ...

You might need to manipulate either the meteorological file or modify the source code to zero out the v and w wind fields. Are you generating you own meteorological fields or you are using the ARL formatted ones?

This is a really unique application for HYSPLIT! Here are some thoughts that can help you.
