Section 11.2 is about dry deposition and deals with 1 pollutant only. Please check your CONTROL file (or Setup menu) if you have the pollutant number to 2 from the previous section (11.1).

This issue may be solved by closing HYSPLIT and restarting it.
If the file is already opened, it cannot be deleted or opened by another program. That may cause the issue you encountered. So... close all the files opened by other programs, such as the txt files, HTML files, the MESSAGE file...etc.

There is a parameter in SETUP.CFG to set a minimum mixing depth for HYSPLIT. You can use it to avoid the very low PBLH values from the met data file. The default is 150 m.
