Negative numpar means that the number of particles will be released per hour rather than per emission cycle. So for instance if you have a relatively simple setup with 12 hour emission cycle and numpar = 12000 that means, 12000 particles will be released over 12 hours, 1000 particles per hour. Howev...

For the simple algorithm the locations which are allowed to emit dust are determined from the landuse file.
Only locations coded as desert locations are allowed to emit.

Thanks for the paper.
The one thing I would note is that it looks like they are comparing an ensemble of HYSPLIT backward trajectories with
backward dispersion from FLEXPART so it's not an apples to apples comparison. It could be they didn't know that HYSPLIT can perform backward dispersion.

You are doing everything right. The concentration output (cdump) file stores information about the grid in the header. The information in the header that specifies the grid is number of latitude points, number of longitude points, grid spacing (delta-lat, delta-lon) grid lower left corner (lat, lon)...

I'm pretty sure this is just because of a difference due to particle number. Look at your MESSAGE file (or attach here) and see how many computational particles were allocated all together. The numpar setting in SETUP.CFG tells HYSPLIT how many computational particles to user per emission cycle. In ...

Yes you can do that. As long as the files have consistent grid, the conprob utility can combine them to produce those files. This sounds like what might be called a source term ensemble. Yes - you can add more species when not using the GUI.
