We do not have a utility that converts the ARL formatted file back to grib2. You may be able to create your own utility to do this using the subroutines to read the ARL formatted file and a grib library such as eccodes. I don't see an obvious problem.
Is a MESSAGE file created? How do you know HYSPLIT ran fine?

It is the meteorological data that you are trying to download from the ftp that is causing issues?
Can you download all the data first and then complete the runs?
Please provide examples of the error messages.
