Yes, it is possible to use the parameterCategory and parameterNumber to extract the variable you are interested in. You will also need to modify the emission rate since the dust emission module currently included in HYSPLIT is only based on desert dust and it might not be applicable for salt lakes.

Unless you have a reason to choose otherwise you should use the meteorological model vertical velocity output. Nevertheless, depending on your particular application you might need to choose a different option.

When you are using a meteorological data set that was already converted to the ARL format the terrain height is included. Therefore, when you set your release location, the model starts from the height you set above the ground level.
