What variables do you want to include in the met data for HYSPLIT? What are they for? This note for the converter of WRF met data may be helpful for you. api2arl_v4 is an example to create a converter for GRID2 data. The GFS quarter-degree archive has terrain and roughness. So, HYSPLIT uses them when they are available in the met data instead of using those *.ASC files.
For calculating trajectories, the model does not require landuse and roughness length. They are for computing deposition.

This error message is about the IOAPI library. It failed because it could not find the PARMS3.EXT file in the IOAPI path you provided. Check if your IOAPI was installed properly.

Would you please attach the CONTROL, SETUP, and MESSAGE file? Those can help us to diagnose the issue.
Since you can run trajectories with the met file, the problem is unlikely in the met file. It is probably in the CONTROL and SETUP.

You need to modify the Makefile in /cmaq directory to provide the path of IOAPI library, netcdf library, and the compilation flag. In the attached Makefile, you should uncommand the NETINC and NETLIB, and set the path to your netCDF4. It should be the same netCDF4 library you used to install IOAPI. ...

The readme file in the /cmaq directory explains what are those fortran programs for. "mcip2arl" is the one converting MCIP met data to ARL formatted file for running HYSPLIT.
So... compile the program with the Makefile in the /cmaq directory, and then the executable will be put in /exec directory.

Please try again. I just used the GUI to download the file for 2006 June on my PC.
