In the GUI, open Meteorology/Convert to ARL/ECMWF ERA, the required variables are listed in the top of the popped up window. The converter program will look for these listed variables. For other variables in the file, the program will ignore.

The program is using an existing CFG file. You need to delete it before running the updated executable. Otherwise, the program will use the old CFG file instead of creating a new one. What problem do you have converting WRF v4 output to the HYSPLIT format?
There is no need to change the WRFDATA.CFG file unless the variables in your WRF files are different from those listed in the default CFG file.

It looks like you have multiple WRF output files in the ARLDATA.BIN, but the data may be incorrect chronological order.

You can use the example of WRFDATA.CFG to include DIFR and DIFW for the better precision of precip and vertical velocity.

It looks like there are bad values in the gdas0p5 files for those two days. Was the simulation done successfully? You can check the size of the cdump file and the MESSAGE file. They should be in your working directory.
