I imagine that the levels are something like 850 hPa, 700 hPa, 500 hPa? You can certainly interpolate this vertically, but again it will not be very accurate because there should be lots of directional shear between those heights. I've encountered a problem with missing data warnings in converted 0.5deg CFS output. I used grib2arl since the output is on the same grid as some versions of GFS, and modified CFG_GRIB to match the necessary variables. I've previously encountered issues using some hysplit programs with recent netcdf libraries (>4.1). Installing netcdf 3.6.3 in addition to 4.2, and linking to that in the Makefiles, may solve your problems. Also, as mentioned above some versions of netcdf build the fortran and c libraries separately...

What is the vertical coordinate? If the winds are on isobaric surfaces, you could at least compute isobaric trajectories.
