You can certainly interpolate this vertically, but again it will not be very accurate because there should be lots of directional shear between those heights. I've encountered a problem with missing data warnings in converted 0.5deg CFS output. I used grib2arl since the output is on the same grid as some versions of GFS, and modified CFG_GRIB to match the necessary variables. I've previously encountered issues using some hysplit programs with recent netcdf libraries (>4.1). Installing netcdf 3.6.3 in addition to 4.2, and linking to that in the Makefiles, may solve your problems. Also, as mentioned above some versions of netcdf build the fortran and c libraries separately...

What is the vertical coordinate? If the winds are on isobaric surfaces, you could at least compute isobaric trajectories.
