The mixing depth in the output file is in m AGL.

Yes, if you can generate an estimate of the real reaction mechanism and create an approximate first-order rate that gives a good representation of that overall rate, then I think you can try to do something in HYSPLIT. We have yet to identify one particular turbulence parameterization that consistently performs statistically better than other options for a particular location.

Alice's suggestion above of only changing the third location will change the density and number of trajectories and keep the same spatial boundary.

If you have meteorological-climate model simulation output, then you can convert the output to create ARL files for input into HYSPLIT. The HYSPLIT modeling system comes with several meteorological converters for doing this.
