Actually, I think you should use Kernel density analysis tool in Arc Map software instead of PSCF for forward trajectories. for more detailed information I suggest you read Mc.Gowan 2008 article

you can use daily run in Trajectory--> Special run--> daily and do it monthly instead of daily. it will help you to run all your given period in 2 days or so.
About extracting the days with precipitation among all your "tdump" files I suggest you use a Python Script.
