The short answer is yes, it could be used that way. For most applications one of the keys is to make sure the meteorological data which provides the wind fields to HYSPLIT is appropriate for the question you are trying to answer. For your application, the HRRR with 3km horizontal resolution may work...

Was it the downloading time that was the problem? The conversion itself should be pretty fast. Unfortunately I'm not sure of how to solve the problem of long download times. Yes, if you are using an emit-times file then we recommend setting the emission rates in the CONTROL file to 0. It would help to see your CONTROL file.
From your error message it looks like you are setting the model top to 1 and not 1000, which is below your release height of 100m.
